It makes total sense why he would think it's funny, him being the reason for Batman. The music even suggests it with lyrics saying some people get their kicks stomping on a dream, getting hit down and getting back in the race. It points to how Batman always foils the jokers plans but he keeps getting back up to prove his dream of what people truly are. On top of that, Arthur is portrayed a bit older and Arkham has modern finishes with white tiles and white floors compared to earlier in the movie when the tiles were yellow and the floor was a dark green. This scene is truly genius.

They should have just called the movie something totally different and forget about trying to make the connection.
